Still working with the old system. Nothing beats me Anyway on the window switching problem I decided to find out what was going on first. No amount of disabling BHOs seemed to make a difference. I decided to make on little change and that is I used to have the following windows open in this order:
Excel, Word, Windows Explorer, aol, IE Ebay, IE MyYahoo general browsing

I switched to this order:
Excel, Word, Windows Explorer, aol, IE MyYahoo general browsing, IE eBay

Guess what no problem. Go figure? I noticed that it always switched back to My Yahoo changing the position cured it. I know it's not right but the system is fast no problems. This ring a bell?

An update on the problem and several solutions
First the problem is the yahoo toolbar and i am not the only one who had the problem. I've read a few other instances of it. The culprit in yahoo toolbar is the new mail notification icon. Somehow when it checks for new mail sometimes it steals focus. Solutions:
When the computer is unattended minimize the window, no problem then but if you are browsing with the window maximized then it will steal focus sometimes.
Uncheck yahoo companion under View>Toolbars and only recheck when you want to use the toolbar. This is my current solution.

Both methods work. I did notice that on the current version of yahoo toolbar you can check or uncheck mail alerts (like they knew of a problem with this feature) but the popup blocker in current version is buggy. My observations.
